When I add TV programs with the file format MPEG-4 and AAC to iTunes they go into a particular folder on my Apple TV but when I add TV programs with the file format H.264 they go into a totally separate folder. Does anyone know why this happens?
Would it be because iTunes does not support the H.264 file format?

I use a program called Smart Converter (from the App Store), it converts videos into various Apple formats, including Apple TV and sends them to iTunes where they show up in the TV Programs menu (and folder). This solved the issues I was having with some files showing up and others not.
