iTunes deleting my apps!

Every time I sync up to put new songs on my iPhone iTunes deletes a bunch of apps! I have a jailbroken iPhone.

iTunes puts old versions of apps in the trash can after they are updated. Are they missing from your apps tab in iTunes?
