A friend of mine has a huge iTunes library which is unfortunately very messy - meaning that many songs are twice in the library but in reality they exist only once.

Is there a tool that can find these "empty" duplicates and remove them automatically?

Check out Doug's Scripts, he has one that does this but you need a Mac. http://dougscripts.com/itunes/scripts/ss.php?sp=removedeadsuper

If you don't have a Mac, the next best thing is to delete your iTunes Library file (not the music files!) and re-import everything. If they are stored in iCloud you can show duplicates, then sort by downloaded vs cloud then remove all the cloud dupes.
