I couldn't find some of my misic files in my iTunes library and then I discovered that some is stored under iTunes/Music, and other is stored under iTunes/iTunes Media/Music

Why on earth it would store music files in two different locations?
Any clue?
 
I was curious and checked my iTunes library. I have both those directories, but the older 'iTunes Music' is empty and all my music files are in 'iTunes Media/Music'. I guessing that during an iTunes upgrade process, files were moved from the former to the latter. I can't think of why yours is different, though.

some legacy issue perhaps.
I have been upgrading since Mountain Lion.
