iTunes Match and multiple computers/libraries

I have different libraries on different Macs and was surprised when I went to my second Mac to add it to iTunes Match after the first Mac had completed its sync, I got a message saying syncing the 2nd library (also linked to the same Apple ID as the first Mac's iTunes) would delete the uploads from the 1st Mac's library.

Is there any way to sync from multiple libraries or do I have to do this manually?
