Apple will probably be replacing my iPad tomorrow. I would like the new one to have everything on it that the old one does (photos, apps, games with progress, settings ect...). I only do this every couple of years so I forget which route gets me this.

Both. iTunes for sure because it saves more settings of you have a secured back up. It is also a lot faster to restore from backup. You won't have to wait for all the apps to download from the servers.
 
I did a restore from iTunes tonight and found that about 25% of my apps didn't transfer over to the new iPad. I had to go into the App Store and download them manually then move them around.

Any reason for that?
