Background: I just installed a new HDD in my MBP, and decided to start OSX from scratch. I never had this problem in my last setup. Installed itunes, resync'd my ipad.

Now whenever I sync my ipad, any newly installed apps get uninstalled by itunes. I've googled, but there are so many threads discussing hundreds of different reasons why this happens, but no fixes.

I just did a straight backup only, no sync. I looked in the apps tab, and the apps itunes just uninstalled in the last sync are not listed. It's about 10 apps.

I've reinstalled. So how do I sync now, without deleting these apps??!
 
Itunes is a pain.

I'd restore the ipad and set it up as new, not restore a backup.

I suspect that's the only way to get things back working like it needs to.
 
You always lose jb when restoring/resetting/erasing data. If you've been smart, you can easily get your jb back. So what's the problem?
 
just a quick checklist of things to try here before you try restoring, etc

Tried doing "Transfer Purchases" before you sync?
Definitely sure you're signed in on the same Apple ID on iTunes as the iPad?
Try turning on automatic downloads of new apps in iTunes?

Can you elaborate on "getting JB back"? Because i obviously wouldn't have posted that comment, if I was confident on the procedure on "getting JB back".

Basically, you restore and rejailbreak. Depending on which firmware is currently jailbreakable, you may need to restore to an older firmware, which you can do if you have saved your SHSH blobs. On an iPad2, you have to be careful not to update to iOS 5 if you want to preserve the ability to rejailbreak.

Yeah, ipad2, running 4.3.3. I did save my SHSH. I can handle that, Thank you for the helpful info.

I know the A5 JB is coming out this week or next.. Perhaps I just wait to fix this then when I can get a fresh new OS and new JB....

Transfer is ON, and automatic downloads is ON.

I checked to see if i was signed on, and I was not. I signed in, and itunes tells me my PW is wrong, however password works just fine when i go to the itunes manage account page in safari or in itunes on my ipad. Weird.

When I signed on in itunes on my laptop, i get a "Signing on will uninstall these 8 installed apps. Do you wish to continue?" I hit cancel.

WHY, Itunes, WHY do you want to delete them?

I hate itunes.
