This message keeps coming up every couple of minutes in iTunes 12.3 and I'm not sure how to fix it... anyone else having the same problem / know how to fix it?

Having the same issue here too. Running OS X 10.10.5 and had just upgraded to 12.3 and this began happening.

I'm hesitant to do an iPhone restore because of this issue.
 
Alas, the Windows version of iTunes 12.3 is causing this problem, too. I believe Apple is now aware of this and may issue a patch to iTunes itself to fix the problem.
 
Good news! It appears Apple has fixed the problem without having to download a new version of iOS 9.0 or iTunes. Sounds like a server problem on Apple's end.
