iTunes Updates for Applications - Do you have files that WON'T update?!

I always get these timeout errors and the apps on iTunes just won't download. I know the important thing is that my iOS device is updated but why won't they transfer to replace the ones on the desktop? So many pending updates but for some reason, the desktop can't download them.
