In my System pref Java icon it says I have the latest Java 7 update 25, but on the Java site it says the latest is Java 7 update 40. Even though it says in the Java control panel that it just checked 25 today?
 
If you get the via apple's update process, its the latest. If you decide to manually update it, going to the java website you can get a later version.

I only install from updates via the app store and I've not had any problems with java

I think the update checker lags in recognizing new releases. I noticed the same thing and just manually installed 40.

OP is talking about checking on Java 7 from the System Prefs pane. Those updates only come direct from Oracle. The Apple updates in Software update are still updating Java six and do not update the System Pref pane Java 7 version.

Apple has surely jacked this all up and confused everybody.
