So, in Flash CS3, when you published a document you would get the HTML and JavaScript in separate files. But when you publish CS4 documents, it dumps the javascript in with the HTML, and I hate that because it makes the code really hard to edit and navigate. Does anyone know of a way around this (short of reverting to CS3)?
 
are you speaking of how Flash embeds the SWF in an HTML page?

A lot has changed scince CS3, and adobe has essentially been forced to change its embedding methods.

either way, you should not be using the HTML that flash generates... use SWFObject 2.0 instead... for a variety of reasons...
