Just ordered unlocked iPhone 5s from Apple, what iOS version will it come with?

It's hard to say honestly. I would hope you at least get 8.X on it.

I would do the following if you need to upgrade it though:

1) Open new iPhone (enjoy that fresh new phone smell!)

2) Go through setup, but skip configuration such as iCloud and what have you. Basically setup as a brand new phone with no iCloud attached to it.

3) Connect to iTunes, perform the update.

4) Update!

5) After the update, Factory Reset the phone.

6) After it reboots from the reset, set up the phone like you just opened the box as you please (such as iCloud setup, backup recover, etc).

That's similar to what I was planning to do. It seems a lot of update issues get fixed when a reset occurs, so it makes sense to do it fresh out of the box right after you update.

I was planning to just do the OTA update, any advantage to doing it through iTunes? Also, is the General > Reset > Erase All Content and Settings sufficient for the factory reset, or should I do it through iTunes as well?

I found that iTunes can generally download the update faster than OTA. It also means you can skip setting up WiFi on the device.

Yes the Reset all settings on the phone will be enough.

It will most likely have 8.x on. If you are lucky, you will get the native OS 7.x.

How do you expect any rep to be able specify what ios version a random phone shipped out to someone from one their various warehouses will have preinstalled?
You really expected him to tell you exactly what ios you will get or just felt like wasting your time asking anyway?

I never asked for an exact version number, I only asked if it was version 7 or 8. I assumed they wouldn't know which exact version it was shipping with so I didn't ask.

You said they didn't specify.
And no they would not know which exact version any device will have pre installed from the factory. Your guess is as good as anyones.
It could be on ios 7 still. Who knows...
