Keep losing partitons

I left about 40 gigs unallocated with the idea of setting up a few fat32 drives to share data between the two os's on. I can make them in windows witht he disc management program and they show up fine. I then reboot into OS X. All is fine until I boot into Windows again and both drives dissapear and the space becomes unallocated again. What do I need to do to get these drives to stick? Is the boot loader rewriting the partition table or what?

How many FAT32 partitions did you create?

Also which version of Windows are you using? Does it support GPT natively?
