...suddenly not responding to mouse clicks till I quit from the dock and open it again.

It's particularly noticeable with the IMDB and eBay.

I don't see any problem in always agreeing to whatever update if finds on opening it because I know it's in constant development and I've got it setup exactly as I want as far as plug-ins are concerned so I won't use safari
 
I've noticed the same thing. I don't know if it's because I use flashblock or not. I usually get around it by simply quitting firefox from the dock and restarting. Strange that it's only one site.
 
I use flashblock too and since the update, youtube randomly tells me to upgrade the flash plug-in on pages that previously played fine and even play fine the next time I visit them.

I'm avoiding the latest flash update because I read it was lousy and slow
