I'm in my Macintosh HD and I tried copying my Library folder from the System folder, to where it normally is for me, I guess before I replaced my Hard Drive last week. It says, "The Item "Library" can't be replaced because it's invisible." What to do?

Do you have the proper permissions to do that?
For me only the user called "system" has read and write access, everyone else has only read access.
You could use CarbonCopyCloner or SuperDuper to make a 1:1 copy.
