What's the difference between having Linux on a mac and linux on an intel based PC? I figure one of the only differences is that you can not run WINE on linux on a Mac "that is not intel based"
 
If we're talking about PPC Macs, then you would be unable to run binaries compiled for x86. Since most Linux software is open source, you can almost always build from source and run that fine on PPC, but sometimes, downloading binaries is easier. Linux on Intel Macs I would imagine is the exact same as Linux on any other PC
