When I compose a new message, I have 4 email address choices in my "From" drop down combo box. It doesn't matter which email address I select in "From", it always uses the one in the bottom of the list. I've confirmed that it isn't just a display issue by examining a message on the recipient's computer.

If my explanation is confusing, here's a fictional example:

I'm composing an email in the "New Message" dialog. I click on the combo box to the right of "From" and it shows from top to bottom:
Bird <bird@gmail.com>
Cat <cat@gmail.com>
Dog <dog@gmail.com>
Mouse <mouse@gmail.com>

No matter what I select in "From", the recipient will always receive an email from "mouse@gmail.com".

Has anyone else has had this issue? You might not notice it until you get a reply to an email you originated and check the original "From". I filled out a bug report with Apple but of course I haven't received any feedback.
 
What do you have set in the following?:

Mail > Preferences > Composing > Send new mail from:

It's the first one in the list. Using my fictional example, the Preferences "Send new mail from:" setting is "Bird <bird@gmail.com>".

You could try deleting the Mail plist file, then relaunch Mail.
If that doesn't help, you could try removing and re-adding mail accounts.
