If you are having long shutdown times in Lion, it is most likely application compatibility issues. That is why many people are reporting success by doing a clean install. My theory is they are eliminating the offending programs.

For me it was one of two applications:

Fan Control or
Techtools Pro 6 (I suspect this one)

When I uninstalled these my shutdown times went from 20+ seconds to the 2-3 seconds I was used to in Snow Leopard.

Is anyone else that's seeing long shutdown times using these programs??

By the way, I was getting quick sleep times but upgraded my Kodak AIO print drivers and now sleep is taking 25 seconds vs. 2-3. So now I shutdown fast and sleep slow. Can't win for losing, huh.
 
I recall a post of someone explaining that when they did a clean install and copied everything but their apps over from Time Machine their Mac shut down a lot quicker, so it could be that some apps are to blame.
