Over the last few weeks I've started experiencing an issue with the menu button on my Logitech Harmony remote when controlling an Apple TV 4. Around the OS and most Apps it works fine, but in some apps (e.g. YouTube and All4) the menu button does nothing. Bizarrely the remote app for iOS works as usual. As far as I know nothing has changed apart from a TvOS update.

I've tried a restart of the AppleTV and Harmony Hub, but the issue remains. Anyone else experienced this and found a solution?
 
I have been experiencing this recently. Changed the device from the AppleTV Beta which I believe uses Bluetooth to the Apple TV device. I think this uses IR. This seems to have helped.

But getting similar issues with the home control buttons which is very annoying. Not sure why this is happening.
 
I used the "remote" app on my iPhone to control my ATV, works great. My Harmony is getting older and some of the buttons require additional pushes to get to work, especially the "AllOff" button.
 
What is weird is that the button works in the general OS and most other apps - just a few specific ones (which haven't been updated in a while). I am running the AppleTV Beta profile to use bluetooth rather than IR (as it actually puts the Apple TV to sleep).
