I've installed a fresh copy of Lion GM on my new SSD, and when I go to the App Store to install the apps they all say they're installed where they are not.

That is weird. Do you have any apps from the app store installed??
If so, open package contents and delete (or move out) the receipts. See what happens.
I still have my original HDD in, so I don't know if it's drawing it from that. Where do I find the receipts?
Its probably reading your other HDD, mine did that with earlier DP.
