I search for something, and it returns answer. But I click on them, and it returns to the main help window. Also, clicking on the hyperlinks in the help window have no effect. Thoughts?

    Is this Leopard or Tiger?

Was it working at one time, and recently stopped? ...and have you tried simple troubleshooting steps like restarting?

I assume Leopard as I am having similar issues with the help system myself. Links don't work in the help centre at all for me. I have no idea what is going on. I installed Leopard on a completely formatted disk so it should be absolutely clean. The only other thing I have installed is iWork '08 and Logic Studio 8.

This just happened to me when I was looking up help on Time Machine. I would click on the links within the help menu of Time Machine and nothing would happen. When I started it all over all was well.

Funny, Leopard Help works perfectly for me (and much better than Leopard's ever did, I might add).
