No. Brick or defective PSU or defective tray or defective backplane can present as USB ports without power.

Don’t know if this helps but I recently replaced my dual 4,1 CPUs and may have had a similar experience.
Having read the forums and of the dangers of crushing the pins or uneven torque causing bending, I think my interpretation of ‘finger tight’ became too cautious.
At first the replacements didn’t make it to the chime so fearing they were damaged I replaced the originals but still got nothing. I thought I’d broke or bricked it and after days of hell I thought I’d try one last time but this time I wasn’t so paranoid about over tightening as I thought it was probably dead anyway.
I cleaned everything again and put one of the upgrades back in and turned A until it was actually tight and it chimed first time. The manual is very specific with amounts of half turns which I found didn’t relate to the actual process. It was acting like a brick for so long when all it needed was to be tightened properly.

blinking gpu led is in my experience a non working cpu board.
as you made your cpu board non working by losing the heat sink screws it is another data point.
Not necessarily but if like you said, when you loosened, it started to do more than before then maybe it’s the torque of the screws. Maybe you over tightened originally and or it’s just bricked. Personally I did the opposite after reading the forums, guides and the manual and I was getting nothing due to being too loose with the wrench.

no, you made it worse, the 4.1 dual needs some pressure for securely contacting the cpus.
but only for perfectly prepared delidded cpus and the plastic spacers attached.

My Mac Pro 2009 (4,1>5,1) running 10.14.6 Mojave when dark on me last week 😢. It was a good long run. The machine turned on with no video output and SSD drive fine but didn't boot. GPU LED was flashing. After reading through a lot of the troubleshooting steps I gave up and had my brother ship his identical Mac Pro to me in Los Angeles from Oakland. He upgraded to a MBP last year and was meaning to sell his Mac Pro anyways.
