Will Mojave (10.14+) kill my still working upgraded 3.46 6 core cMP 5,1?? I just got a notice from apple to upgrade and I checked my Mac Edition GTX 680 is metal compatible. What could go wrong?

it mostly works fine, if you are on 10.13 it basically should run the same.
If you need CUDA or *want* to have WebDrivers then you can't upgrade to 10.14.

Have a few 6 and 12 core cMP upgraded from 4.1 to 5.1 with Mojave and Catalina. Using original and flashed 680 with different memory configurations. All working very well, unless you are using CUDA, as there are no NVIDIA drivers for this OS any more, only the built in Apple drivers.
Are you using a wifi card in the cMP? Not all of them did work out of the box. Search this forum for tons of details and great Guides.
btw.: Also have a look at the ROM thread, if you want to use the latest ROM version...

wifi / bluetooth is still the original stock hardware. I am running a 1TB evo ssd on velocity solo pci card and a Caldigit usb 3.0 adapter. also upgraded CPU to 3.46. Will my 5,1 pro run faster with the updated os and associated firmware update?
