Have confirmed that we have a relatively strong (loud) line-in coming into our Mac Pro but it seems that it gets heavily distorted...like an old High School PA system...no matter what software is being used to monitor it (even through just the MTCoreaudio).

It is not totally artifacting out like a normal total-loss clipping, but again just getting really fuzzy in different ranges.

All the PCIe slots taken, any suggestions on a peripheral sound card that you think might resolve this issue?

What kind of signal are you inputting and what are you trying to do with it? There are lots of choices for external input devices, but you might be able to get by with the built-in audio input.
