Mac with apple remote and iPod dock

Turn the dock round.
or
Stick tape over the dock sensor.

I have neither a new iMac, Apple Remote or iPod dock with sensor so these are the only answers I could think of.😱

If you pair the remote it just pairs so that it doesn't work with other macs. There's no way to fix the problem with the dock since you cant really pair a remote with a dock.

It shouldn't be a problem though since you could just play music through your iMac instead of the iPod.
