I have a MBP with a second monitor connected. If i open a browser to a video page like youtube or espn360 and take the video to fullscreen, the video fills out the entire second monitor as desired. However, the mouse pointer actually disappears. Its still there because I can see the hyperlinks light up as i hove over links on the main screen, but I cannot see the pointer. Any clues?

You're not supposed to see a mouse pointer viewing video full screen – why would you need it? :confused:

reread your post – ok you are using the 2nd window to browse. If you put on another program like VLC this doesn't happen right? I don't think there a way around this, except A, not full-screening the 2nd monitor (manually make as big as possible). B, duplicate your browser in your apps folder and run two instances (or two different browsers).
