Any ways to remove the black marks on my magsafe 2 port?

I will not do that! By doing that, you simply remove all of this silver color from it and it will look grey - those marks on silver color in magsafe port are from charging adapter.

Nope. It's just the aluminium oxidizing. Does it naturally, expecially with the constant bumping of the MagSafe connector and the port.

nope, silver inside of magsafe2 port is just color - no aluminum or anything like rest of the body of macbook, if you want to try, just touch that place with something and that color just wipe off from magesafe, so once you "clean it" it will be without color for rest of life of macbook ...so DO NOT DO THAT!
