Setup:

Running a Mac Mini with Lion 10.7.2, using iCloud, and using an iPhone 4S and iPad (Gen. 1).

Problem:

Mail.app in Lion is not updating to reflect changes made to emails while using my iPhone or iPad. For example, I archive an email on my iPhone but Mail.app still shows it in my Inbox. However, when I make changes in Mail.app to an email (delete it, archive it, flag it, etc.) those changes are reflected on my iPhone and iPad.

Mail.app isn't having any trouble getting emails though it is asking me for my password frequently even though I tell it to remember my password in the Keychain ( it doest happen every time but often enough I've noticed the change in behavior).

Any thoughts?
 
I had the same thing... Here's what I did to fix it:

In mail.app preferences, delete the iCloud account. Then in system preferences / iCloud, deselect mail & notes. Essentially, clear out any reference to iCloud mail..

Then in system prefs, check mail & notes again... IT will get added back to mail.app.

After that everything is syncing fine...

I am having this exact same issue at the moment. It's like it works for a while, and then over time it decides to stop syncing my flags and unread mail status'.

I've had some problems with both Mail and iChat so I'm hoping 10.7.3 fixes these issues.
