I use Gmail filters to forward certain mail directly to specific Labels. These emails 'skip the indox' and go directly to the labels.

With the iPad Mail App I can see the labels and the mail does end up in the correct place, but the notifications don't seem to show up correctly. In other words, I have to explicitly select the label before any notification is shown. The problem is that I never know I have mail forwarded to a label until I actually go to that label. This is annoying!

Is this just a limitation with the Mail App or do I have some configuration issue?

You can select the push folders in the email configuration if you have set up your gmail account as Exchange server. Just enable push for the folders you want and you will get notifications.
