I've found lots of references to the Mail dock icon badge issue but cannot find much about my problem ... New iMac (2012) with a manual migration of data from previous Lion install on a MBP. I have all ML updates installed.
In Mail 6.2, using IMAP via my own domain, new messages will intermittently not display the little blue "unread message" indicator:
When this happens, the new mail sound will not occur either.
Sometimes a re-launch of Mail will correct it. It seems to have started after I changed the notifications preference for Mail to be a banner instead of an alert. I can change it back, but it's hard to tell due to the inconsistency of the problem.
Never had this with Lion. Seems we go back and forth with OSX. [sigh]
