I have a clean install of Lion on my 2011 iMac (it came preinstalled).
I've changed my login preferences so that Mail is loaded automatically when i login.

However, I can see items of mail being downloaded ok (badge icon display appears when i have mail in my inbox), but it is as if the mouse is non-responsive and i can't click anything.
I need to quit mail then restart it to be able to use it properly (which obviously negates the point of having it as a startup item).

Is this a known issue? From a google i can see as far back as Leopard people were complaining of Mail freezing on startup but i don't think it is the same issue.
 
In Lion the feature to show all windows open after restarting does the same thing. Try this instead of using login to open.

There is a pref in System Preferences > General > Restore windows when quitting and re-opening apps
