I think I will soon be purchasing a Mac laptop in Tokyo. Like the States, many electronic shops carry the laptops. I've always purchased directly from Apple, but because in Japan many of the larger electronic shops have point cards. Basically it's cash back if you buy from them. For Apple products, many offer 5% back. So, that would perhaps be about $80 or so for a laptop purchase.

I can still get the Apple Care if I buy from the electronic store, but I was wondering if there are any benefits to purchasing from Apple directly.

Not really, just make sure they're an apple reseller. Otherwise Apple might refuse you warranty.
 
BTO configurations can only be purchased from Apple directly, however these days there really aren't that many options to choose from.
