I can't send a message to my dad's phone from my Mac; it sends to my mom instead. On my phone, it works fine. My dad has a Windows phone, has never had an iPhone, doesn't have an apple id, and his contact info I have is his. The only info shared between them is their home phone number and address since, duh, that's the same. My mom's cell phone and apple email are NOT in his contact info.

The "to" field at the top will show green with his name when composing a message from scratch, but after I send, it ends up in the conversation with my mom and he never gets the message, she does.

WTF is going on and how do I fix it?

Edit: and I have tried deleting the conversations with them (his used to work at some point) and starting over and it still does it. I have restarted Messages and rebooted the computer, no change.

Have you tried sending to his telephone number (numbers only in the To field) and not his name?
 
It might be worth a shot to delete both contacts AND the conversations. Then start from scratch.

Not sure it'll help, but sounds like you've got nothing to lose. Maybe your Contacts database got confused.
 
The only way you can send to your dad's non-Apple phone from Mac is if Text Message Forwarding is properly enabled on your iPhone (Settings > Messages > Text Message Forwarding > [your Mac]).

Text Message Forwarding only appears as an option if the iPhone is fully signed into iMessage (Settings > Messages > Send & Receive).

If that's all setup correctly, you should be able to send an SMS to your dad's phone from the Mac.

The issue with your mom getting those texts is probably due to your dad's phone number being associated with the Apple ID your mom is using. On your mom's iOS devices, check Settings > Messages > Send & Receive > You Can Be Reached by iMessage At: (on Mac it's Messages > Preferences > Accounts: You can be reached for messages at ). If your dad's phone number is listed there, uncheck his phone number.

Yes, it set up correctly. I have been using this feature since the day it came out. This issue has only been happening for maybe a year now? Perhaps a bit less.

No, his phone number isn't associated. Never has been. He has always used a Windows phone and is very tech savvy and security conscious so doesn't have any of their info connected on Apple or MS accounts.
 
I deleted the conversations and both contacts. Re-added contacts. It then worked for the first 3 messages, then started putting my dad’s green texts into my mom’s conversation.

I went and deleted the home phone number from my dad’s contact info, which was the only shared number between them. And now it works. So it seems Messages on OS X has a bug.

I had the exact same issue with messages cross-routing between my sister and brother-in-law. Deleted the landline from one contact card and it sorted itself out completely after a relaunch, including historic conversations! Messages a bit TCBH (Too Clever By Half).
