I know that Migration Assistant on the Mac can basically clone your old one to your new one. However I only want to know if I can transfer Applications only, and at that only selected ones?

Second question - target disk mode? Does that make the other target computer appear like a hard drive on you other Mac so that I can transfer bits of data that I want over as well?

When you use Migration Assistant to copy applications you do not have any control over what applications are brought over. I would not recommend using it to go from 10.4 to 10.6, because there are likely newer versions of the software that would be simpler to redownload or reinstall or others that won't run in 64-bit or worse require Rosetta.

Read over Apple support article HT1661 for more information on Target Disk Mode but it sounds like you have the main points down.
