When trying to install El Cap I get the error message: "A mismatch between the MBR and GPT partition maps is not supported with this operation."

I tried re-installing but the same message came up.

I do have a Windows 7 Bootcamp partition if that is any issue and I checked my Disk Utility and the 'Partition Map Scheme' is: GUID Partition Table if that is any help at all

Any advice is appreciated! :)

Boot Camp uses a "hybrid" partition scheme, but disk utility doesn't show that.
Click on the main disk, not partition in Disk utility. It should be something like "TOSHIBA SERIAL#" then click verify and it should verify the entire disk (including the partition scheme.
