What do you do if you have a 1T boot drive and a 1T Time Machine drive? Once the boot drive fills up, the Time machine drive is only going to be like a 1-1 copy. So can you use more than one drive for time machine, or do you have to set up some kind of RAID?

Time Machine only supports backups to one disk (partition) at a time. I suppose you could get 2 1TB drives and software raid them using disk utility (if you install them internally in your mac pro). Alternatively get an external HD enclosure that supports more than 1 hard drive.
