Just installed the upgrade. Firefox and Mail still work but nothing else does, not even Apple's own apps

    i.e.
    Calendar
    Preview
    Photoshop
    Illustrator
    Word
    Excel
    Powerpoint
    VLC
    Fetch
    Audirvana Plus

The icon just bounces forever upon startup. Any ideas?

I've had something like this happen on different machines with 10.11 point releases. Downloading and installing the combo update doesn't fix it.

The only way I fixed it without doing a Time Machine restore is to download the full installer (as in the "Install macOS Sierra" app for 10.12.1 from the Mac App Store) and install over the borked OS.

Starting, force-quitting, then restarting them fixed the issue here...

Same thing is happening to me too. It is a total pain in the ass. I can not even run apps on startup most of the time.

The process sits in the task manager doing nothing. After I force kill it I can start it without problems.

I am having the same issue on my 2015 MacBook Pro.

One thing that I dd notice is that if you force quit an app, then it will work again until after you reboot your Mac. Many apps that run at boot will not load, and I so far I have been unable to run any apps that I wrote in AppleScript.

I have restored from a backup and reinstalled the update 2 times to see if it fixes the issue, but so far I have had the same issues after running the update. Apple seems to have pulled the full installer. Even from the developer area if you click on the link to download the 10.12.1 installer, you get the 10.12.0 installer. I even tried to run the installer from the Recovery HD, but it tells me that the installed version is newer than the version that is available from Apple.

So far it seems that this update is total FUBAR.

No. Apple haven't released a full installer for 10.12.1 yet.

Same here, at every reboot some random apps from startup login items doesn't start up. I need to force kill them in Activity Monitor and relaunch to work. Even then when I try to launch for example VLC sometimes it launch without any issue and sometime it doesn't start at all and VLC icon is bumping in dock for infinity.

Any strange thing I found out is that apps which doesn't start in Activity Monitor are always using 4KB of memory and only one thread.

I found out when I just uninstalled HandsOff (full uninstall) my problem gone away.
Looks like HandsOff is responsible for this.

Ok, I did quick test. I unistalled HandsOff completely and my problem with stuck apps was gone for good, I did few reboots and no problem at all. And then I installed HandsOff back again and problem is back again - random apps stuck when starting.
So I'm 100% sure HandsOff was causing my problem.

The 10.12.2 combo update will be the closest thing we'll get to a 'full installer'.

Combo updates effectively reseat all OS files.

But there never is a combo update for a .1 release. Gotta wait until 10.12.2.

you'll have to do a system repair using DiskWarrior from recovery. Course you'll need license.
Or try Disk utility First Aid from Recovery. Hold cmdR at boot.

This may be too simple, but have you tried Repairing Permissions?

Apple has always revised the full installer with incremental updates, but they haven't yet released one for 10.12.1. For instance, after 10.11.6 was released, the installer you got from the App Store was 10.11.6. It's very likely that Apple will continue this pattern.

How? I thought this was removed from Disk Utilities since El Capitan?

I also had Hands Off! installed. Even though the rules were disable, apparently that was the culprit.

Uninstalling Hands Off! and then installed the update seems to have fixed the issue. The installation went much faster, and now everything runs like it should.

I use TechTool Pro. Repair Permissions doesn't yet work in Sierra, but an update is coming.
