Is there anything wrong with moving the Apps in the Apps folder into subfolders? Like make them organized so I can find things easy, or do they have to stay in the one folder?
 
No - you can put them anywhere you like (even outside the Apps folder), but subfolders within the Applications folder is the preferred way to go.
 
I think I remember something about Apple Apps and software update function. Moving those apps around might be a problem, but anything else... go right ahead. Now, try this on a Windos PC! 😉
 
Rarely, some apps won't work unless left where the installer placed them.

For me, I put all of my apps in one place, and then create numbered aliases, to organize them. All 0's are text apps, all 1's are audio apps, etc... It's good for quick searching.

That would have been a better idea, but I've messed them about now.
