In the iTunes/Mobile Applications Folder there are multiple copies of some of my app. All the apps are ones that have been updated. I wonder if it is safe to delete the old copies.

Yes you can
It appears this was a bug from an earlier version of iTunes. Here is a post on Apple's forums that explains more. My edit: make sure to look at the date of the app and not just the version number.
