My iPhone 5 won't charge unless the cable is held in an exact position (I have to use an elastic band but it's still really temperamental!)

This is obviously just a hardware issue, so if I go to the Apple store to try and sort it, will my jailbreak cause any problems re warranty etc?

And, is there any way for me to keep my jailbreak or are they just gonna replace it with a new phone?

Before going get an air can and blow out the charging port. Report back. Maybe being the phone in dead and show them that it won't charge.
 
If its a hardware issue they will replace the phone so you will lose the jb anyway.
I wouldn't risk it bringing it in jb cause they can deny you service.
