Hi,
I've been trying to use Docs to Go to manage large numbers of PDFs, but have heard so many good things about Goodreader that I bought it. What is the best way to get many PDFs to my iPad?

Dropbox with no question. Docs in it on your desktop (win or mac) automatically sync to the cloud then you can pull them down on demand.
 
For my initial set up I used goodreader's ability to connect wirelessly to a mac. Then i just dragged my primary documents folder from the mac to the goodreader folder and voilà. Well, voila after quite a long wifi transfer...it was about 20GB worth of documents!
 
I pull mine down through MobileMe, very similar to DropBox. Works great. I have synced some from my MBP, but that is rare.
