Nice app for your dissertation?

Anyone have a suggestion for a good app that helps you keep track of the many hundreds of PDFs, newspaper quotes, book quotes, and your own writings, during the process of actually writing your dissertation (or any other big research project where in the end you need to come up with a nice scientific paper etc...)?

I was trying to use omnioutliner for this, but it's really better for notetaking then anything else, so I'm not quite enjoying it right now.

I don't mind if the app is not freeware (though not too expenive if possible)

Check out an app called Papers. It's like iTunes for PDFs. It came out after I got done with my dissertation, but it looks pretty nice.

I just started my doctoral program this summer and I was wondering if you have found anything else? I need help organizing... any other suggestions?
