I have searched high and low for this feature and I am having zero luck. I hope someone here might be able to help me.

I am looking for a note taking app that would allow me to copy and paste a portion of a PDF file into a new note page so that I could annotate just that portion. For example, if I had a PDF file of math problems, I'd like to be able to copy and paste one problem from the file and use a new page of notes in order to handwrite a solution underneath the copied problem.

Can anyone suggest an app?

Search the app store for PDFpen and give it a look. I don't have it but heard lots of good things about it and it may serve your needs.
 
Notes Plus, with it's built in, split screen browser should work.

Open your PDF in the browser window, which is on the left, cut the portion that you need and it's automatically added to the open note on the right. You can then add your hand written annotations.

For example, you could access one of your PDFs via Dropbox using the built in browser, cut or copy what it is you wanted and then add your notes.

Works, just tried it.
