For some reason on my rMBP every time I reboot Yosemite it resets my notification centre preferences. I keep turning off notification banners for the default Twitter and numerous other apps but they always return on reboot.

Only happens on my rMBP and not my Mac mini.

I've repaired permissions multiple times, tried to search for corrupt preference files and deleted anything I can see to do with notification centre but no luck. Anybody know anything else I can do?

It is a problem more people are seeing. Look for the threads / posts under my name.

Thanks Pyrone I did have a search before but I only found one guy on the Apple forums saying that he kept turning Messages off and it was coming back on and he fixed it through iCloud.

I've even bottled into single user mode now and run FSCK -FY but still happening.

Can you still install Yosemite ontop of itself as a full reinstall like you could with old OS X versions?

Perfect that worked for me! Great share. Id have considered trashing the notification centre folder but never would have worked out the terminal commands.

Squashing bugs one by one...
