Nope, it'll never be possible to play back MKV's on Apple TV's flawlessly. The Apple TV can only play back mp4 / mov / m4v files directly. Everything else must use mirroring or direct driving; both of them needs to use AirPlay, which sucks.

The only way of native MKV playback is

- JB'ing the ATV itself and installing e.g. , which isn't possible with the 3rd gen.

- using a "smart" NAS (or a full desktop computer) that reencodes the MKV's to MP4's dynamically.

I'm sure you read this thread by now and saw why not....the DTS patent holders want $$$ for the rights to have the decoder. Paying for those rights would most likely make the cost of the player more than people would want to pay for it.

Jailbreak and use XBMC OR get VLC. As of 2.0.2, it still supports DTS. (For not long, I;m afraid.)

VLC isn't a great player but is certainly better than nothing if you don't jailbreak.
 
I guess this is the same for av player had also?

For the App Store is there a way to stop updates of the various players so the red icon no longer appears in the corner ?

1, nope, not possible to avoid updating, at least not on non-JB'n devices.

2, if you accidentally update, you can always switch back to an earlier version if you explicitly deploy it from your desktop.
