There is no 32 cores/threads number limit in El Capitan anymore. At least 40 threads working now (dual 10-core Xeon tested).
 
All 40 threads works in Blender. For now I switched to Win10 due to problems with multi NV GPU config in El Capitan Beta. I'll wait until autumn for final release of El Capitan. So I can't test Handbrake now, sorry.
 
x264, the h.264 encoder used in HandBrake does not scale well to more than 8 threads, so nothing will change in El Capitan. If you want HandBrake to use you gazillion of cores you can run multiple instance of HandBrake and encoded multiple video simultaneously.
