Odd iCloud email issue

I have been using iCloud for email for quite some time. In the past week I have begun messing around with third party clients (mailbox, and today Outlook), mainly for the snooze features. The problem is they are both showing huge inboxes with around 500 emails. On the regular mail app on my iPad and iPhone, as well as iCloud web and mail.app on OS X my inbox only has 3 e-mails. All the e-mails showing up in the inbox on these third party e-mail clients have already been archived or trashed. Any idea why they are showing up?
