I have a MacPro and also have an independent hosting account with 1TB (the minimum) and am only using about 50GB of it.

As someone whose house has been hit by lightning, and almost burned down, even though I have Time machine running I am not comfortable unless my data is backed up far away.

Is there a good backup program that will let me specify which folders to back up, and specify an ftp site to back them up to.

I don't care that it will take forever, my pro is never off, my cable modem has bandwidth to burn. I'll let it transfer forever.

rsync using ssh comes to mind. Though it may not be easy for everyone.

Edit: and it may not be viable, if you do not have ssh or rsync on the server side.
 
You could look into SuperDuper. It allows network backups to disk images. I don't know if it runs over SSH, FTP, or something else. That *might* work.
