so I sold my macbook pro and bought a macbook and did a time machine merger to transfer all of my info. I have my apple mail setup with all my school emails and am very organized about saving emails to folders. I have a bunch of emails that I keep in folders "on my mac" and only a few folders that I keep on the servers so I can access certain info by iPhone. well none of the emails "on my mac" were transferred in the merger. are they completely lost? I also did a carbon copy cloner of my entire HDD before changing (because something told me something like this would occur) will those emails be saved on that? I would hope so...

Have you looked in the ~/Library/Mail directory of the Time Machine backup?
It should be there.

As for CCC backup, yes, if you did that, you would have everything up to the point of the backup.
