I am having an issue with my MBP and I'm hoping someone can answer this for me. On this MBP I have two separate accounts (one is my wives, the other is mine) I have my iTunes all setup as well as my iPhoto, with photo stream. Whenever I set mine up and she tried to set hers up, it stated that she could not log into her iTunes account because it was already associated with an account (my account) and she would have to wait 90 days. You are able to have two iTunes accounts on one computer running simultaneously on separate computer accounts right?

Just create a separate user account for her on the machine, that will keep every user-specific setting in a separate sandbox.
You can always use fast user switching to shuttle between accounts. You only need to consider that singleton resources (audio device, ports etc) can't be used concurrently.
